All major cities in Uganda will be interconnected by bus as well. All cities will have a bus park where you can find a bus to your next destination. The thing is buses a bigger and may take longer to fill but they are certainly cheaper than Matatus. Some buses will also leave some cities at a schedule time so folks have learned to show up on time. Matatus pretty much travel as soon as they get full. They sit 1 people, travel faster and hence them being less safe. While in a major city, really called towns in Uganda, one can get from place to by boda boda, which are motor cycles with a passenger seat. I do not recommend this mode of transport at all. The riders are not well regulated, are very daring and so accidents are very very common. That said when traffic is heavy they get you around. Within a town will use a Matatu.
Regarding security, take the normal precautions. Do not flash around money, your IPAD or Laptop and limit night travel. Dress down for sure. If you are not African and appear and sound foreign you will attract interest from well meaning people mostly but that too is how thieves will identify you. Ugandans are very friendly and they will overwhelmingly mean to help but some will want to take advantage of you. As a non-Ugandan you may attract a higher price premium on anything. That said Uganda is safe and those war days are long gone.
