Your money will be safe at the hotel as long as you use the safe!
An in-room safe is not 100% secure. The hotel can open an in-room safe. They need to be able to do this in case a hotel guest forgets the combination or checks out without leaving the safe open.
If the hotel has a crooked employee, there's always the possibility that the contents in an in-room safe are at risk. On my last trip to Angeles City, someone that I met claimed that someone got into his in-room safe and stole his money. Only a few bills at a time would be taken so as not to raise alarm. He got suspicious so he made sure to count how much money he put in the safe. Sure enough, after one night, a $100 bill was missing. Before he caught on, $400 (4 x $100 bill) was stolen.
An in-room safe is probably safer than hiding your money under the bed, but just realize that it's not 100% secure.
