I don't know what type of place you're looking for, but if you're okay with some of the joints in Deira or Bur Dubai, I would suggest:
Sheesha at Regent Palace Hotel in Bur Dubai (rooftop).
Capitol hotel Sheesha / restaurant (R floor).
I'm sure there are hundreds more, but most sheesha places would be open until 5 am. And yes, alcohol should not be an issue, unless it's a place like Ayoush which is a sheesha restaurant but has a shit load of girls and open 24/7
