NAIA X ray scam. Some steps to prevent getting scammed.
You are right. There are two X Rays. One as you go in, and one when you check in the bags.
Having been through this airport a few million times, I learnt a few things:
Make sure you plan ahead. You get out of your car or taxi, get your bags out and into your possession quickly. When a porter comes to you, use your hand, and sort of shoo them off politely. Remember to smile. I had one guy, who put his hand on my bag while I rolled it, and when I got to the part where they checked your passport, he wanted money for escorting my bag.
Try your best not to use porters. As you go in, make sure no one touches your bag. Lift and place the bag onto the XRay machine, by yourself. I really don't think they even watch the screen, as I have never ever seen anyone being pulled. Quickly walk through the personnel metal scanner. If someone is standing in front of you, and your bag is going through, I always did my rude thing, and went around that person. The security never gave a hoot.
Quickly pull your bags off the X Ray machine, and roll quickly away from there directly to check in counter. I never make eye contact with security. If they, the security, were waving at me, I never saw it.
Once you get to your check in counter, place your bags in front of you. Change of attitude completely. Eye contact. Smile and say Hello, so your check in happens nicely and without incident. Check in your bags or carry on, doesn't matter. Lock them. It is always a wise thing to do. Get a TSA approved lock, and lock them, even if you do not have anything valuable in them. Lock them. Check in staff will ask the standard questions. Once you hand in the bags, and once they have put those tags on, it is in their possession, their control.
I have never seen anyone from front security ask to look at my bag or other non-local passengers. If the security wants to see your bag, you keep an eye on it. Once they hand it over back, do a run over, before you close up. Be in control.
On carry-ONS, they will check in again at the gate. Again keep a close eye. And they will try to close it, and say you will close it. Go through the bag. I have a photographic memory, so I remember how my bags was packed and what's inside.
Note:
I flew from Manila to Frankfurt, and then to LOS Angeles. I was walking through the airport in Frankfurt (transit). At Frankfurt airport, at one point, two German airport security guys sitting on high stools with a table asked to check my laptop bag as I passed them by. As the guy ran his hand through the front pouch and he cut his hand on a very sharp scalpel. I had dropped that scalpel in when I went home, and at both the Manila airport and the secondary security inspection in Tokyo never caught that. But the German guys did. I was so shocked, scared to see the scalpel. It is like double, triple OMG moment. I apologized profusely, but they took the scalpel, and let me go, with a warning, and to make sure I checked my bags properly before I boarded a plane. Being brown American Indian, I do empty my bags now, and repack.
I am confused on which x-Ray machine is this done on. On departures you have to x-ray all bags at the entrance of the building, is it this one? Or after check-in you go thru a security point and x-ray your carry-on, is it this one?
Then on arrivals after getting your luggage you go through "customs" nothing to declare line and they can pull you over for a search. Any problems here?
