Line works over the internet as you say, you don't need a Japanese phone number. Whatsapp and Telegram can also be used.

I usually buy a Japanese SIM at Tokyo airport, and ask the staff to install it for me.

Purchase a Japanese prepaid SIM card (with a phone number).

Some Japanese SIM cards provide:

A Japanese phone number.

SMS receiving capability.

However, please note:

Many "tourist SIM cards" only provide data service. They do not include phone functions and cannot receive LINE verification codes.

It's cheap enough to keep it if you come to Japan often enough but I normally just do once per year for 2-3 months, so it's cheaper for me to just get a new sim card every time I come back to Japan.
